&lt;p&gt;In sett GUI 5.9.0, we added a new &amp;ldquo;Check for updates&amp;rdquo; setting. This setting
allows users to opt in and out of the automatic check for updates on startup.
This setting can now be controlled by system administrators using the
&lt;code&gt;SETT_CHECK_FOR_UPDATES&lt;/code&gt; environment variable. When this variable is set, the
user cannot override it from the application. For more details on this
environment variable, see &lt;a href=&#34;https://biomedit.gitlab.io/docs/sett/settings/#gui-env-vars&#34;&gt;the dedicated documentation section&lt;/a&gt;.&lt;/p&gt;

feature is available to Data Managers, and to all of the approvers involved in

&lt;p&gt;We have added support for the double S3 store architecture, which allows nodes
to set up two separate S3 storage backends: the inner store, which is only
accessible from within the B-spaces, and the outer store, which is accessible
from the outside world. Portal will choose which store to use based on the
action requested by the user - e.g. writing to a data import request will use
the outer store, while reading will use the inner store. Nodes may continue to
use a single S3 store without taking any action.&lt;/p&gt;

&lt;p&gt;In the last mile of our marathon to achieve feature parity between the graphical
user interface (GUI) and the terminal user interface (TUI), we have implemented
all of the functionalities related to key management in the TUI. This includes
creating and importing new keys, as well as managing existing keys by revoking
them, deleting them, or changing their expiration date.&lt;/p&gt;

&lt;h2 id=&#34;eta-for-encryption-and-decryption-processes-&#34;&gt;ETA for encryption and decryption processes ⏳&lt;a class=&#34;td-heading-self-link&#34; href=&#34;#eta-for-encryption-and-decryption-processes-&#34; aria-label=&#34;Heading self-link&#34;&gt;&lt;/a&gt;

&lt;p&gt;To enhance user experience and provide better feedback during operations, we
have introduced an Estimated Time of Arrival (ETA) feature for encryption and
decryption processes. This feature, previously available only in the command
line interface (CLI), is now also implemented in both the GUI and the TUI.&lt;/p&gt;

&lt;p&gt;To improve usability and help users quickly find the keys they need, we have
enhanced the filtering capabilities in the GUI. Users can now filter keys
based on various criteria, making it easier to manage and locate specific keys.
In addition to that, revoked and expired keys are filtered out by default,
reducing clutter and helping users focus on active keys.&lt;/p&gt;

top of the already existing table overview, we have added separate pages for the

&lt;p&gt;Many pages on BioMedIT Portal come with tables. Each table is sortable,

now routable (i.e. encoded in the page URL). Operations such as sorting,
filtering, and paginating tables update a page&amp;rsquo;s URL, allowing users to
easily navigate back and forth between different views, or share a link
to a specific table view.&lt;/p&gt;

&lt;p&gt;Previously, S3 data transfers were constrained by a 24-hour duration limit,
which was tied to the lifespan of a single authentication token.&lt;/p&gt;
&lt;p&gt;With the latest release, this limitation has been eliminated.
Authentication tokens are now automatically refreshed as needed,
enabling transfers to continue beyond the previous 24-hour restriction.
Additionally, this enhancement improves security by facilitating the use
of short-lived tokens.&lt;/p&gt;

Portal. Users can now create personal access tokens that can be used to
authenticate to the Portal API. This new machine friendly authentication enables
programmatic access to the Portal, allowing users to automate tasks.&lt;/p&gt;
&lt;p&gt;Users can create personal access tokens in the Profile page, or using the
dedicated endpoint. Note that Portal does NOT store these tokens in the
database.&lt;/p&gt;
&lt;p&gt;We will gradually add support for personal access tokens to all endpoints. A
list of the endpoints that already support personal access tokens can be found

this evolving environment.&lt;/p&gt;
&lt;p&gt;In its &lt;strong&gt;upcoming &lt;code&gt;5.7.0&lt;/code&gt; release&lt;/strong&gt;, &lt;code&gt;sett&lt;/code&gt; will migrate to Tauri 2.0, a new
major version of the &lt;a href=&#34;https://tauri.app&#34;&gt;Tauri framework&lt;/a&gt; - the
&lt;a href=&#34;https://www.rust-lang.org&#34;&gt;Rust 🦀&lt;/a&gt; library that &lt;code&gt;sett&lt;/code&gt; depends-on for its
graphical user interface (&lt;code&gt;sett-gui&lt;/code&gt;).&lt;/p&gt;
&lt;p&gt;This update will have some impacts on the operating system requirements
necessary to run &lt;code&gt;sett-gui&lt;/code&gt; (the &lt;code&gt;sett&lt;/code&gt; Desktop App with a graphical user
interface) on Linux machines.&lt;/p&gt;
&lt;p&gt;Specifically:&lt;/p&gt;
&lt;ul&gt;
&lt;li&gt;Older Linux operating systems such as &lt;a href=&#34;https://rockylinux.org&#34;&gt;RockyLinux 8&lt;/a&gt;
or &lt;a href=&#34;https://ubuntu.com&#34;&gt;Ubuntu 20&lt;/a&gt; will no longer be able to run the
base binary executable &lt;code&gt;sett-gui&lt;/code&gt;.&lt;/li&gt;
&lt;li&gt;To mitigate that issue, starting with version &lt;code&gt;5.7.0&lt;/code&gt;, a
&lt;a href=&#34;https://flatpak.org&#34;&gt;flatpak&lt;/a&gt; version of &lt;code&gt;sett-gui&lt;/code&gt; will be made available -
see below for more details.&lt;/li&gt;
&lt;li&gt;MacOS, Windows 10/11, as well as modern Linux operating systems (e.g.
Ubuntu &lt;code&gt;&amp;gt;= 22&lt;/code&gt;) are unaffected and will be able to run the upcoming
&lt;code&gt;sett-gui&lt;/code&gt; &lt;code&gt;5.7.0&lt;/code&gt; binary out-of-the-box.&lt;/li&gt;
&lt;li&gt;&lt;strong&gt;Important:&lt;/strong&gt; these changes only affect GUI version of &lt;code&gt;sett&lt;/code&gt;. The CLI and
TUI versions can still be run exactly as before, even on older operating
systems.&lt;/li&gt;
&lt;/ul&gt;

&lt;h3 id=&#34;installing-and-running-upcoming-sett-gui-versions-on-older-operating-systems&#34;&gt;Installing and running upcoming &lt;code&gt;sett-gui&lt;/code&gt; versions on older operating systems&lt;a class=&#34;td-heading-self-link&#34; href=&#34;#installing-and-running-upcoming-sett-gui-versions-on-older-operating-systems&#34; aria-label=&#34;Heading self-link&#34;&gt;&lt;/a&gt;
&lt;/h3&gt;
&lt;p&gt;Running the upcoming &lt;code&gt;sett-gui 5.7.0&lt;/code&gt; (Desktop App) on older operating systems
such as &lt;a href=&#34;https://ubuntu.com&#34;&gt;Ubuntu &amp;lt;= 20&lt;/a&gt; and
&lt;a href=&#34;https://rockylinux.org&#34;&gt;RockyLinux 8&lt;/a&gt; &lt;strong&gt;remains possible&lt;/strong&gt; with a couple of
minor adaptations:&lt;/p&gt;
&lt;ul&gt;
&lt;li&gt;Instead of using the regular binary executable, users will need to run the
&lt;a href=&#34;https://flatpak.org&#34;&gt;flatpak&lt;/a&gt; packaged version of &lt;code&gt;sett-gui&lt;/code&gt;. The flatpak
version of &lt;code&gt;sett&lt;/code&gt; will be made available starting with version &lt;code&gt;5.7.0&lt;/code&gt;.&lt;/li&gt;
&lt;li&gt;On relatively old systems, such as RockyLinux 8, users will also need to
install the OS package &lt;code&gt;xdg-desktop-portal-gtk&lt;/code&gt; via their package
manager for the flatpak version to run properly. Here,
&lt;code&gt;xdg-desktop-portal-gtk&lt;/code&gt; serves as an update for the older
&lt;code&gt;xdg-desktop-portal&lt;/code&gt; package that is installed natively on RockyLinux 8.
&lt;ul&gt;
&lt;li&gt;⚠️ &lt;strong&gt;Warning:&lt;/strong&gt; while the installation of &lt;code&gt;xdg-desktop-portal-gtk&lt;/code&gt; fixes
the main usability issues for the flatpak version of &lt;code&gt;sett&lt;/code&gt; on RockyLinux 8,
the drag-and-drop action to select files remains non-functional.
While not ideal, this is a minor usability aspect that should have only
limited impact on the overall user experience.&lt;/li&gt;
&lt;/ul&gt;
&lt;/li&gt;
&lt;/ul&gt;
&lt;p&gt;If, for some reason, running the flatpak version of &lt;code&gt;sett&lt;/code&gt; should not work, it
always remains possible to run &lt;code&gt;sett&lt;/code&gt; in CLI (command line) or TUI (terminal
user interface) modes, as these are unaffected by changes in OS requirements.&lt;/p&gt;
&lt;p&gt;Please note that the new version &lt;code&gt;5.7.0&lt;/code&gt; of &lt;code&gt;sett&lt;/code&gt; has not been release yet,
but should become available in the next few weeks. As usual, it will be

        &lt;p&gt;&lt;strong&gt;Over 2024, we transitioned our federated platform and architecture to a more
secure and streamlined model&lt;/strong&gt;&lt;/p&gt;
&lt;p&gt;In its initial conception, BioMedIT linked every data provider for research
projects to a single BioMedIT node, regardless of where the project was hosted.
This snowflake design was chosen to minimize onboarding efforts for each data
provider. Each provider had one landing zone, always at a designated node, where
encrypted and signed data packages were sent—typically via Secure File Transfer
Protocol (SFTP) from whitelisted IP addresses. From these landing zones, the
data was internally transferred to the BioMedIT node hosting the project
receiving the data.&lt;/p&gt;
&lt;p&gt;As the network grew and evolved, our development and infrastructure teams
designed a more streamlined architecture.&lt;/p&gt;

&lt;h2 id=&#34;key-changes&#34;&gt;Key changes&lt;a class=&#34;td-heading-self-link&#34; href=&#34;#key-changes&#34; aria-label=&#34;Heading self-link&#34;&gt;&lt;/a&gt;

&lt;/h3&gt;
&lt;p&gt;HTTPS/S3 offers enhanced security compared to SFTP, leveraging robust encryption
protocols and standard web ports to reduce potential vulnerabilities. Unlike
SFTP, HTTPS simplifies network configurations, ensuring seamless integration
with modern systems.&lt;/p&gt;

&lt;h3 id=&#34;2-simplified-data-providers-onboarding&#34;&gt;2. Simplified Data Providers onboarding&lt;a class=&#34;td-heading-self-link&#34; href=&#34;#2-simplified-data-providers-onboarding&#34; aria-label=&#34;Heading self-link&#34;&gt;&lt;/a&gt;
&lt;/h3&gt;
&lt;p&gt;The onboarding process for new data providers is now more straightforward.
HTTPS/S3 eliminates the need for complex SFTP configurations or the
establishment of separate landing zones for each data provider. Any BioMedIT
node hosting a project requiring data can onboard a provider with minimal
effort.&lt;/p&gt;

&lt;h3 id=&#34;3-improved-user-onboarding&#34;&gt;3. Improved user onboarding&lt;a class=&#34;td-heading-self-link&#34; href=&#34;#3-improved-user-onboarding&#34; aria-label=&#34;Heading self-link&#34;&gt;&lt;/a&gt;
&lt;/h3&gt;
&lt;p&gt;Granting permissions to new users to transfer data to a research project has
been simplified significantly. With HTTPS, there is no longer a need to exchange
SSH keys for authentication. Data Provider Managers can autonomously grant
permissions to other users within their organization via the BioMedIT Portal,
provided they perform the data transfer from the authorized institutional IP
range.&lt;/p&gt;

&lt;h3 id=&#34;4-direct-connections-without-transfer-nodes&#34;&gt;4. Direct connections without transfer nodes&lt;a class=&#34;td-heading-self-link&#34; href=&#34;#4-direct-connections-without-transfer-nodes&#34; aria-label=&#34;Heading self-link&#34;&gt;&lt;/a&gt;
&lt;/h3&gt;
&lt;p&gt;By enabling direct connections between Data Providers and BioMedIT nodes, the
architecture no longer requires transfer nodes. This change not only simplifies
the architecture but also reduces the number of data processors involved in the
legal agreements. With fewer nodes acting as data processors, legal agreements
are streamlined, saving time and effort for all involved parties.&lt;/p&gt;

&lt;h2 id=&#34;how-does-the-process-looks-like-now&#34;&gt;How does the process looks like now?&lt;a class=&#34;td-heading-self-link&#34; href=&#34;#how-does-the-process-looks-like-now&#34; aria-label=&#34;Heading self-link&#34;&gt;&lt;/a&gt;
&lt;/h2&gt;
&lt;p&gt;Despite the architectural change, the data transfer process remains unchanged.
Here is an overview of the workflow:&lt;/p&gt;
&lt;ol&gt;
&lt;li&gt;
&lt;p&gt;A user within the Data Provider&amp;rsquo;s Data Engineer group launches &lt;code&gt;sett&lt;/code&gt;
(&lt;code&gt;sett-gui&lt;/code&gt; or &lt;code&gt;sett-cli&lt;/code&gt;) and authenticates using their SWITCH edu-ID.&lt;/p&gt;
&lt;/li&gt;
&lt;li&gt;
&lt;p&gt;&lt;code&gt;sett&lt;/code&gt; retrieves the following information from the BioMedIT Portal:&lt;/p&gt;
&lt;ul&gt;
&lt;li&gt;The Data Engineer’s role.&lt;/li&gt;
&lt;li&gt;The list of approved data transfer requests for their organization.&lt;/li&gt;
&lt;li&gt;The necessary connection details to perform the transfer, including:
&lt;ul&gt;
&lt;li&gt;&lt;strong&gt;URL of the S3 object store.&lt;/strong&gt;&lt;/li&gt;
&lt;li&gt;&lt;strong&gt;S3 bucket name:&lt;/strong&gt; This is where the data should be uploaded. The bucket
is named &lt;code&gt;&amp;lt;project_code&amp;gt;&lt;/code&gt; and was created by the sysadmins as part of the
B-space setup.&lt;/li&gt;
&lt;li&gt;&lt;strong&gt;Access credentials:&lt;/strong&gt; These include the access key ID, secret key, and
write-only STS credentials.&lt;/li&gt;
&lt;/ul&gt;
&lt;/li&gt;
&lt;/ul&gt;
&lt;/li&gt;
&lt;li&gt;
&lt;p&gt;Using &lt;code&gt;sett&lt;/code&gt;, the Data Engineer selects the data transfer request, encrypts
the data with the Data Manager&amp;rsquo;s public PGP key, and signs it with their own
private PGP key.&lt;/p&gt;
&lt;/li&gt;
&lt;li&gt;
&lt;p&gt;When S3 is selected as the destination, &lt;code&gt;sett&lt;/code&gt; uploads the encrypted and
compressed data package to the correct destination as a new object. The
object name follows this format:&lt;br&gt;
&lt;code&gt;&amp;lt;project_code&amp;gt;&amp;lt;YYYYMMDD&amp;gt;T&amp;lt;HHMMSS&amp;gt;&amp;lt;optional suffix&amp;gt;.zip&lt;/code&gt;, which is the
default of &lt;code&gt;sett&lt;/code&gt;&amp;rsquo;s output file naming scheme.&lt;/p&gt;
&lt;/li&gt;
&lt;li&gt;
&lt;p&gt;Once the transfer is complete:&lt;/p&gt;
&lt;ul&gt;
&lt;li&gt;The data package becomes available in the B-space.&lt;/li&gt;
&lt;li&gt;The Data Manager (data recipient) is notified.&lt;/li&gt;
&lt;li&gt;A log entry is created in the BioMedIT Portal.&lt;/li&gt;
&lt;/ul&gt;

&lt;p&gt;In the B-space, the Data Manager decrypts the data using &lt;code&gt;sett&lt;/code&gt;. During this

&lt;p&gt;BioMedIT has discontinued SFTP and the snowflake architecture as a supported
data transfer protocol. Now each data provider can directly send data via
HTTPs/S3 to each of the nodes.&lt;/p&gt;
&lt;p&gt;Portal supports this new scenario by allowing each data provider to be linked to
any number of nodes. This also means that node personnel will be able to access
information about users of data providers associated to their node.&lt;/p&gt;

      <title>Blog: Porting sett from Python to Rust</title>

        &lt;p&gt;&lt;a href=&#34;https://gitlab.com/biomedit/sett-rs&#34;&gt;&lt;code&gt;sett&lt;/code&gt;&lt;/a&gt; stands for &amp;ldquo;Secure Encryption and
Transfer Tool&amp;rdquo; and is an application that facilitates and automates data
packaging, encryption, and transfer in BioMedIT.&lt;/p&gt;
&lt;p&gt;Over the past two years BIWG has ported &lt;code&gt;sett&lt;/code&gt; from Python to a more modern
technology stack, composed of &lt;a href=&#34;https://www.rust-lang.org/&#34;&gt;Rust&lt;/a&gt; and
&lt;a href=&#34;https://svelte.dev/&#34;&gt;Svelte&lt;/a&gt;. This port was performed because the Python
implementation was showing some design limitations, which made the life of
developers and users difficult. The list of limitations included:&lt;/p&gt;
&lt;ul&gt;
&lt;li&gt;A somewhat complicated installation process, requiring multiple steps and the
usage of the command line;&lt;/li&gt;
&lt;li&gt;A requirement on a local installation of &lt;code&gt;gpg&lt;/code&gt;: a tool which is very
problematic to handle programmatically, especially on some operating systems;&lt;/li&gt;
&lt;li&gt;Python’s performances: good, but definitely a bottleneck when compared to the
performance of a compiled language like Rust can provide;&lt;/li&gt;
&lt;li&gt;A Python-based GUI where implementing complex behaviors and styling can be
challenging.&lt;/li&gt;
&lt;/ul&gt;
&lt;p&gt;Before diving deeper, it’s worth mentioning that the transition was carried out
gradually. The Rust codebase was initially designed as a Rust library with
Python bindings, which allowed BIWG to gradually replace Python core
features—i.e. encryption, transfer, decryption, key management—with their Rust
equivalents. These Rust-based core features have been running in production
since months, nicely encapsulated in a Python-based shell. The last steps of
this port were carried out more recently, when:&lt;/p&gt;
&lt;ul&gt;
&lt;li&gt;On 22nd April 2024, the first Rust-only version was released both for the
&lt;a href=&#34;https://gitlab.com/biomedit/sett-rs/-/releases/sett-gui%2F5.0.0&#34;&gt;GUI&lt;/a&gt; and the
&lt;a href=&#34;https://gitlab.com/biomedit/sett-rs/-/releases/sett-cli%2F5.0.0&#34;&gt;CLI&lt;/a&gt;;&lt;/li&gt;
&lt;li&gt;On 30th June 2024, the Python version was discontinued.&lt;/li&gt;
&lt;/ul&gt;

PGP&lt;/a&gt;—a utility to migrate keys from the &lt;code&gt;gpg&lt;/code&gt;
keyring to the internal key store is provided by the tool;&lt;/li&gt;
&lt;li&gt;Support for parallel compression and encryption;&lt;/li&gt;
&lt;li&gt;Support for simultaneous encryption and transfer;&lt;/li&gt;
&lt;li&gt;Support for simultaneous decryption and transfer;&lt;/li&gt;
&lt;li&gt;Use of &lt;a href=&#34;https://facebook.github.io/zstd/&#34;&gt;Zstandard&lt;/a&gt; as default compression
algorithm. Faster than the previously used gzip algorithm, and multi-threaded;&lt;/li&gt;
&lt;li&gt;Authentication with BioMedIT Portal, enabling an improved user experience—e.g.
auto-retrieval of S3 credentials (no need to go to portal and copy/paste
credentials any more);&lt;/li&gt;
&lt;li&gt;Auto-updater for the GUI application;&lt;/li&gt;
&lt;li&gt;Code signing certificates, provided by:
